Bonds between different atoms are broken and/or created when a chemical reaction takes place. You start with one compound, and by the end of the chemical reaction,  you have a totally different one. A reaction could include ions, molecules, or pure atoms. For example, putting pure hydrogen gas and oxygen gas together would slowly create water.
